Bagging is a good solution for home gardens. In the absence of bagging it is important to be on the lookout for apple diseases and find solutions when you discover problems. The following website gives information on what to look for and some preventative measures.

It could be plum curculio or coddling moth as both are active now. Cut open the apple and see what is happening. If the skin is not broken and the spots rub off, it could be fly speck. See the websites for more details to compare.
