What is this and is it harmful to the plant

That looks like the recent remains of a rust disease. Rust diseases are unusual in that they spend part of their life cycle on junipers- most commonly our native 'Cedars' (Juniperus virginiana)  and the other part of their life cycle on deciduous leaves/fruits of apple, pear, crabapple, quince etc.

That may be cedar-quince rust given that it's showing up on the wood.  We do not suggest treatment as in our landscapes the damage to either host is not usually much of a problem.
