What causes the honeycrisp apples to be rotting on the branches?

You have a lot of insect damage. That may be what started the problem. I am guessing Codling Moths were one of the insects: http://www.extension.umn.edu/garden/diagnose/plant/fruit/apple/fruitholes.html but now it looks like Black Rot has set in: http://www.extension.umn.edu/garden/diagnose/plant/fruit/apple/fruitrotted.html
